Jamie Blackwood got Watsonians off to a scoring start in the first quarter-final of the afternoon.
Jamie Murray stretched for a high pass before playing Mark Lee in for the score that brought the Thistles level.
Clever play by John Fitzpatrick presented Iain Fairley with the opening to go in below the posts and Calum MacRae kicked the conversion as the Thistles went ahead.
Watsonians spread the ball out wide and Keith Watters found the space behind a stretched Scottish Thistles line before Colin Gregor converted to level the tie midway through the second period.
Despite pressure from Watsonians it was the Thistles who held their nerve in a tense closing few minutes. Andy Turnball sprinted from the halfway line to score and put his former side out of the competition on the final whistle.
